To better serve its mission to represent the 3,700 medical students in Quebec, the FMEQ is organized into with four bodies, each with their specific duties and powers, as defined by the FMEQ Bylaws. They are the Congress, the General Council (GC), Executive Council (EC), and Administrative Council (AC).
Congress
The Congress of the FMEQ has the highest authority of all the Federation bodies. It is consists of four members from each of the four member schools. The Executive Council (9) and the Administrators (6) of the AC are also part of the Congress. The Congress convenes once a year in May to present the progress made throughout the year, the financial records, and to define the new priorities. Annual elections are also held in May. The Congress also define the positions, views and interests of its members.

General Council
The General Council is responsible for overseeing the proper progression of the issues defended by the Federation over the course of the year. The GC consists of of two members from each of the four member schools and the nine members of the Executive Council (EC). The GC convenes approximately twice per semester in rotation at each university.
Executive Council
The Executive Council (EC) of FMEQ is responsible for overseeing to the day-to-day management and tasks of the Federation. It executes the mandates defined by Congress, the General Council and the Administrative Council and has the responsibility to outlay strategies to actions. The Executive Board consists of nine members elected at the Annual Congress elections held in May. The EC is the official spokesperson of all members of the FMEQ.

Administrative Council
The Administrative Council (AC) of the FMEQ is responsible for the administration and management of the Federation. It is accountable for all matters relating to internal organization, financial operation and human resources management.The AC consists of six administrators elected amongst FMEQ members by the Congress for a term of one year. They also sit in presence of four members of the Executive Board (the President, the General Secretary, the Finances and Human resources Delegate and Services and Partners Delegate. The members of the Administrative Council convene about twice every session
